The HiSeq2000 is a high throughput next generation sequencing platform using a stable reversible terminator sequencing-by-synthesis method. The technology uses four kinds of terminal blocking groups and different fluorescent signal bases to complete complementary strand synthesis. This not only ensures a high accuracy and sequencing order, but also excludes sequencing errors caused by repeat sequences and homopolymers. The HiSeq2000 uses two laser sources on the Flow Cell Scan and four cameras on the four bases to reduce signal interference, improving sequencing accuracy. The HiSeq2000 adopts dual surface imaging technology and increased Flow Cell effective area to increase the throughput, thereby reducing sequencing costs.

The HiSeq 2000 systems make it possible for individual labs to take on the largest and most complex sequencing studies at the lowest cost. The ability to process larger numbers of samples and to decode larger and more complex genomes means that virtually any sequencing project is now within reach.

The HiSeq2000 system includes the following features:
-Dual-surface imaging. The HiSeq2000 uses a 4-camera epifluorescence system with cutting-edge scanning technology to enable dual surface imaging.
-Dual flow cells. The HiSeq2000 is a dual flow cell system, which allows sequencing of a single flow cell or 2 flow cells with different read lengths simultaneously.
-High-capacity reagent chiller. The reagent compartment is a high-capacity chiller thatholds enough reagents for the entire sequencing run.
-Integrated fluidics for paired-end runs. Integrated paired-end fluidics provide reagents from the reagent compartment to the flow cell for Read 2 resynthesis and for indexed sequencing.
-Interface control options. The instrument software interface provides options for setting up a run and operating the instrument using the touch screen monitor or the integrated keyboard.
-Real-time base calling. The instrument software extracts intensities from images and performs quality-scored base calling on the instrument computer, which allows monitoring of quality metrics during the run and saves time during subsequent data analysis. Downstream analysis of sequencing data can be performed with Illumina analysis software or third-party software on Illumina Compute, Illumina BaseSpace, or a custom infrastructure.
-BaseSpace connectivity. The HiSeq2000 features an option to send instrument health and sequencing data to the BaseSpace genomics cloud solution in real time to streamline instrument quality control and analysis.

Sequencing instrument running at two different cycles: a) HiSeq2000/2500 run (250 cycles), per lane, for whole genome, transcriptome or exome sequencing. A run lasts for 7 days with 2 flow cells. Each flow cell has 8 lanes with read length 2 x 125 bp b) HiSeq2000/2500 run (1x50 cycles), per lane for small RNA sequencing. Each flow cell has 8 lanes with read length 1 x 50 bp.
